Two mutations triggered an evolutionary leap 500 million years ago

June 24, 2013 ? Evolution, it seems, sometimes jumps instead of crawls. A research team led by a University of Chicago scientist has discovered two key mutations that sparked a hormonal revolution 500 million years ago.

In a feat of "molecular time travel," the researchers resurrected and analyzed the functions of the ancestors of genes that play key roles in modern human reproduction, development, immunity and cancer. By re-creating the same DNA changes that occurred during those genes' ancient history, the team showed that two mutations set the stage for hormones like estrogen, testosterone and cortisol to take on their crucial present-day roles.

"Changes in just two letters of the genetic code in our deep evolutionary past caused a massive shift in the function of one protein and set in motion the evolution of our present-day hormonal and reproductive systems," said Joe Thornton, PhD, professor of human genetics and ecology & evolution at the University of Chicago, who led the study.

"If those two mutations had not happened, our bodies today would have to use different mechanisms to regulate pregnancy, libido, the response to stress, kidney function, inflammation, and the development of male and female characteristics at puberty," Thornton said.

The findings were published online June 24 in the Proceedings of the National Academy of Sciences.

Understanding how the genetic code of a protein determines its functions would allow biochemists to better design drugs and predict the effects of mutations on disease. Thornton said the discovery shows how evolutionary analysis of proteins' histories can advance this goal, Before the group's work, it was not previously known how the various steroid receptors in modern species distinguish estrogens from other hormones.

The team, which included researchers from the University of Oregon, Emory University and the Scripps Research Institute, studied the evolution of a family of proteins called steroid hormone receptors, which mediate the effects of hormones on reproduction, development and physiology. Without receptor proteins, these hormones cannot affect the body's cells.

Thornton's group traced how the ancestor of the entire receptor family -- which recognized only estrogens -- evolved into descendant proteins capable of recognizing other steroid hormones, such as testosterone, progesterone and the stress hormone cortisol.

To do so, the group used a gene "resurrection" strategy. They first inferred the genetic sequences of ancient receptor proteins, using computational methods to work their way back up the tree of life from a database of hundreds of present-day receptor sequences. They then biochemically synthesized these ancient DNA sequences and used molecular assays to determine the receptors' sensitivity to various hormones.

Thornton's team narrowed down the time range during which the capacity to recognize non-estrogen steroids evolved, to a period about 500 million years ago, before the dawn of vertebrate animals on Earth. They then identified the most important mutations that occurred during that interval by introducing them into the reconstructed ancestral proteins. By measuring how the mutations affected the receptor's structure and function, the team could re-create ancient molecular evolution in the laboratory.

They found that just two changes in the ancient receptor's gene sequence caused a 70,000-fold shift in preference away from estrogens toward other steroid hormones. The researchers also used biophysical techniques to identify the precise atomic-level mechanisms by which the mutations affected the protein's functions. Although only a few atoms in the protein were changed, this radically rewired the network of interactions between the receptor and the hormone, leading to a massive change in function.

"Our findings show that new molecular functions can evolve by sudden large leaps due to a few tiny changes in the genetic code," Thornton said. He pointed out that, along with the two key changes in the receptor, additional mutations, the precise effects of which are not yet known, were necessary for the full effects of hormone signaling on the body to evolve.

While Ecuador has been a safe haven for world-class leakers in the past, including Wikileaks editor Julian Assange, the country is no utopia for journalists. Given a “Partly Free” rating by Freedom House’s Freedom of the Press scale, their report notes, “Attacks on journalists and media houses continue to rise. In 2011, Fundamedios, the national press freedom watchdog organization, cited nearly 150 incidents of aggression (physical, verbal, and legal) against the media by authorities as well as by ordinary citizens.” President Rafael Correa reportedly called the media ?assassins with ink.? At least one journalist who criticized Correa’s handling of a police uprising had to flee to Miami after being charged with 3 years imprisonment under the country’s no-so-friendly defamation laws. Correa has hit back at critics, saying “We won’t tolerate abuses and crimes made every day in the name of freedom of speech. Indeed, Correa could point out that while the rest of the free world is looking to imprison Assange, Ecuador is protecting him in their London embassy. In leaked diplomatic cables, the U.S. ambassador alleged Correa had promoted a?corrupt?officer, which prompted Ecuador to expel the diplomat, and for the U.S to then?expel?the Ecuadorian counterpart in kind. So, not everyone is convinced that Ecuador is protecting Assange for purely principled reasons.?”There is a huge gap between what Correa says about press freedom and reality,” said C?sar Ricaurte, head of press watchdog group, Fundamedios. “If Assange were Ecuadorean, I dare say he would already be in jail.” Whether Ecuador is doing this as a public relations stunt, or it has a convoluted stance on press freedom, it appears that leakers have a new safe-haven.

Prosecutor opens with Zimmerman's obscenity

SANFORD, Fla. (AP) ? A prosecutor told jurors in opening statements Monday that George Zimmerman fatally shot Trayvon Martin "because he wanted to," not because he had to, while a defense attorney said the neighborhood watch volunteer shot the teen in self-defense to stop him from smashing Zimmerman's head into a concrete sidewalk.

The opposing attorneys squared off on the first day of testimony in a trial that has attracted international attention and prompted nationwide debates about racial profiling, vigilantism and the laws governing the use of deadly force.

Defense attorney Don West used a joke in his opening statements to illustrate the difficulty of picking a jury amid such widespread publicity.

"Knock. Knock," West said.

"Who is there?"

"George Zimmerman."

"George Zimmerman who?"

"Ah, good. You're on the jury."

Included among the millions likely to be following the case are civil rights leaders the Revs. Jesse Jackson and Al Sharpton, who joined national protests in the weeks before prosecutors filed second-degree murder charges against Zimmerman. The charges came 44 days after the shooting.

Zimmerman, 29, who identifies himself as Hispanic, has denied that his confrontation with Martin before the shooting had anything to do with race. His mother was born in Peru. His father is a white American. Martin was black.

But just before opening statements began, Martin's parents sent out an urgent plea to their supporters to pray with them for justice, while their family attorney, Benjamin Crump, described the case as clear cut.

"There are two important facts in this case: No. 1: George Zimmerman was a grown man with a gun, and No. 2: Trayvon Martin was a minor who had no blood on his hands. Literally no blood on his hands. ... We believe that the evidence is overwhelming to hold George Zimmerman accountable for killing Trayvon Martin."

Prosecutor John Guy's first words to jurors recounted what Zimmerman told a police dispatcher in a call shortly before the fatal confrontation with Martin: "F------ punks. These a-------. They always get away."

Zimmerman was profiling Martin as he followed him through the gated community where Zimmerman lived and Martin was visiting, Guy said. He said Zimmerman viewed the teen "as someone about to a commit a crime in his neighborhood."

"And he acted on it. That's why we're here," the prosecutor said.

Zimmerman didn't have to shoot Martin, Guy said.

"He shot him for the worst of all reasons: because he wanted to," he said.

West told jurors a different story: Zimmerman was being viciously attacked when he shot Martin, he said. He was sucker-punched by Martin, who then pounded Zimmerman's head into the concrete sidewalk.

"He had just taken tremendous blows to his face, tremendous blows to his head," said West, after showing jurors photos taken by Zimmerman's neighbors of a bloodied and bruised neighborhood watch volunteer.

Later, West said it was not true that Martin was unarmed.

"Trayvon Martin armed himself with a concrete sidewalk and used it to smash George Zimmerman's head," West said.

West also played for jurors the call to a police dispatcher in which Zimmerman used the obscenities.

Martin had opportunities to go home after Zimmerman followed him and then lost track of him, but instead the teen confronted the neighborhood watch volunteer, West said.

Guy argued, however, that there is no evidence to back up other claims by Zimmerman, including that Martin had his hands over Zimmerman's mouth. Guy said none of Zimmerman's DNA was found on Martin's body. The prosecutor also said Zimmerman's claim that he had to fire because Martin was reaching for his firearm is false since none of Martin's DNA was on the gun or holster.

Zimmerman is pleading not guilty to second-degree murder, claiming self-defense. If he is convicted, he faces a maximum sentence of life in prison.

On Feb. 26, 2012, Zimmerman spotted Martin, whom he did not recognize, walking in the gated townhome community where Zimmerman and the fiancee of Martin's father lived. There had been a rash of recent break-ins and Zimmerman was wary of strangers walking through the complex.

The two eventually got into a struggle and Zimmerman shot Martin in the chest with his 9mm handgun. He was charged 44 days after the shooting, only after a special prosecutor was appointed to review the case and after protests. The delay in the arrest prompted protests nationwide.

Two police dispatch phone calls will be important evidence for both sides' cases.

The first is a call Zimmerman made to a nonemergency police dispatcher, who told him he didn't need to be following Martin.

The second 911 call captures screams from the confrontation between Zimmerman and Martin. Martin's parents said the screams are from their son while Zimmerman's father contends they belong to his son.

Nelson ruled last weekend that audio experts for the prosecution won't be able to testify that the screams belong to Martin, saying the methods the experts used were unreliable.

Both calls were played for jurors by the defense in opening statements. Martin's mother, Sybrina Fulton, left the courtroom before the second call was played.

Opening statements were made two weeks after jury selection began. Attorneys picked six jurors and four alternates after quizzing the jury pool questions about how much they knew about the case and their views on guns and self-defense.

The prosecution took a little more than a half-hour to make an opening statement. The defense took more than two-and-a-half hours.

New player is critical to unleashing T cells against disease

June 23, 2013 ? A major study from researchers at the La Jolla Institute for Allergy and Immunology provides new revelations about the intricate pathways involved in turning on T cells, the body's most important disease-fighting cells, and was published today in the scientific journal Nature.

The La Jolla Institute team is the first to prove that a certain type of protein, called septins, play a critical role in activating a calcium channel on the surface of the T cell. The channel is the portal through which calcium enters T cells from the blood stream, an action essential for the T cell's survival, activation, and ability to fight disease.

Patrick Hogan and Anjana Rao, Ph.D.s, are senior authors on the paper and Sonia Sharma and Ariel Quintana, Ph.D.s, are co-first authors. Drs. Sharma, Rao and Hogan are former researchers at Harvard Medical School with high-level genetics expertise who joined the La Jolla Institute in 2010. Dr. Quintana conducted advanced microscopy that was a major aspect of the study.

Dr. Hogan describes the discovery as another important step in understanding the overall functioning of T cells -- knowledge from which new, more precisely targeted drugs to treat diseases ranging from cancer to viral infections can emerge. "It's like working on an engine, you have to know what all the parts are doing to repair it," he says. "We want to understand the basic machinery inside a T cell. This will enable us to target the specific pressure points to turn up a T cell response against a tumor or virus or to turn it down in the case of autoimmune diseases."

The findings were published in a Nature paper entitled "An siRNA screen for NFAT activation identifies septins as coordinators of store-operated Ca2+ entry."

"We have found that the septin protein is a very strong regulator of the calcium response, which is essential for activating immune cells," says Dr. Sharma, who was recently appointed to a faculty position, and now leads her own independent laboratory at the La Jolla Institute, in addition to serving as scientific director of the newly established RNAi screening center.

Dr. Hogan says the discovery took the research team by surprise. "We knew septins existed in the cellular plasma (surface) membrane, but we didn't know they had anything to do with calcium signaling," he says. Septins are known to build scaffolding to provide structural support during cell division.

This finding builds on Dr. Rao and Dr. Hogan's groundbreaking discovery in 2006 showing that the protein ORAI1 forms the pore of the calcium channel. The channel's entryway had been one of the most sought after mysteries in biomedical science because it is the gateway to T cell functioning and, consequently, to better understanding how the body uses these cells to fight disease.

To the research team's surprise, the septins were forming a ring around the calcium channel. "We aren't sure why, but we theorize that the septins are rearranging the cellular membrane's structure to "corral" the key proteins STIM and ORAI1, and maybe other factors needed for the calcium channel to operate," says Dr. Hogan.

Dr. Sharma adds that, "essentially we believe the septins are choreographing the interaction of these two proteins that are important in instigating the immune response." Without the septins' involvement, T cell activation does not occur.

In the study, the researchers devised a simple visual readout of activity in a main pathway responsible for activation of T cells -- the same pathway that is targeted by the immunosuppressive drug cyclosporin A that is used clinically -- and looked for impairment of the activity when individual genes were, in effect, deleted. After sorting through the roughly 20,000 human genes, they turned up 887 gene "hits," says Dr. Hogan.

With further experiments, they should be able to classify those hits into genes that affect the calcium channel itself and genes that act later in the pathway. "We are hopeful that one or more of these genes can be used as a clinical target for new drugs to treat transplant rejection and immune diseases, some of the same indications now treated with cyclosporine A," adds Dr. Hogan. He believes that a medication aimed at an early step of calcium entry through the ORAI channel could be more effective and have fewer side effects than cyclosporin A, which targets a later step in the pathway and can cause complications such as kidney disease.

Mumford & Sons announce rescheduled tour dates

NEW YORK (AP) ? Mumford & Sons are heading back on tour.

The Grammy-winning band announced Monday that it has rescheduled dates in Dallas; Woodlands, Texas; and New Orleans. The upcoming shows will include bassist Ted Dwane, who received treatment for a blood clot on his brain two weeks ago. The band postponed shows as a result, including a headlining gig at the Bonnaroo Music & Arts Festival.

The foursome's "The Full English Tour" will begin Aug. 26 in Toronto. It wraps Sept. 20 in Bonner Springs, Kan. Other stops include Milwaukee, Atlanta and Simpsonville, S.C.

The folk-rock band's sophomore album, "Babel," won album of the year at this year's Grammy Awards.

Widespread power outage darkens Central Coast

SANTA MARIA, Calif. - Pacific Gas and Electric Company says equipment failure at a substation caused a widespread power outage that darkened a swath of California's Central Coast.

Officials say the outage affected approximately 145,000 Pacific Gas and Electric Company customers, stretching from the beach town of Cambria in San Luis Obispo county to Solvang in Santa Barbara's wine country.

Santa Maria's police chief says the outage Sunday forced the police department to switch to generator power.

Extra officers were called to patrol the streets, direct traffic and respond to several reports of vandalism at local businesses.

PG&E tweeted that crews had restored power to about 90,000 customers around midnight, Pacific time.
